Verify Payroll Tax Payments Are Up to Date
Before filing Form 941, ensure all federal payroll tax deposits (941 payments) have been made on time for the quarter. In QuickBooks, go to Employees → Payroll Tax Center and confirm all deposits show as paid.
Run a Payroll Summary Report
Go to Reports → Payroll Summary and set the date range to the quarter. Verify total wages, Social Security, Medicare, and federal income tax withholding match what QuickBooks will report on Form 941.
Access the Payroll Tax Center
Navigate to Employees → Payroll Tax Center → File Forms. Select Form 941 for the appropriate quarter and click "File Now" or "Create Form."
Review Form 941 in QuickBooks
QuickBooks populates the form automatically. Review each line — especially Line 1 (employees), Line 2 (wages), Lines 5a–5d (Social Security and Medicare), and Line 12 (total taxes). Correct any discrepancies before proceeding.
E-File Form 941 or Print & Mail

Mail or distribute employee copies (Copy B and C) by January 31. QuickBooks allows you to print W-2 copies on perforated W-2 paper, or email them securely through QuickBooks Workforce if employees are enrolled.
Verify FUTA Wage Base for All Employees
FUTA tax applies only to the first $7,000 of each employee's wages. In QuickBooks, run a payroll summary and confirm that wages above $7,000 per employee are correctly excluded from FUTA calculations.

You can claim up to 5.4% credit against your FUTA rate if you paid state unemployment taxes (SUTA) on time. Verify that QuickBooks has the correct state unemployment rates and that all state payments were recorded.
Prepare Form 940 in QuickBooks

Pay Any FUTA Balance & File
If your FUTA tax for the year exceeds $500, you must make quarterly deposits. Any remaining balance is due by January 31. Pay through EFTPS or QuickBooks, then e-file Form 940 by the January 31 deadline.
Identify All Contractors Who Need 1099s
Any contractor or unincorporated business you paid $600 or more during the year needs a 1099-NEC. In QuickBooks, go to Vendors → 1099 Summary to see a list of all eligible contractors.
Verify Contractor Info & Tax IDs
Each contractor must have a valid name, address, and Tax ID (EIN or SSN) entered in QuickBooks. Cross-reference against W-9 forms collected from each contractor. Missing TINs will prevent filing.

QuickBooks Paycheck & Direct Deposit Error Codes & How to Fix Them
These are the most frequently encountered QuickBooks direct deposit and paycheck errors — and what they mean.
Error: “Bank Account Could Not Be Verified” — Direct Deposit Setup Blocked
The routing or account number entered for the employee doesn’t match what the bank has on file, or the micro-deposit amounts were entered incorrectly. Re-verify bank details from a voided check and restart the verification process.
Error: “Payroll Could Not Be Submitted — Funding Account Issue”
QuickBooks couldn’t initiate the ACH debit from your company bank account. This usually means your company bank account in QuickBooks is not verified, has insufficient funds, or the account information has changed. Update your company bank details in Payroll Settings.
ACH Return Code R10 — Customer Advises Not Authorized
The employee or their bank has flagged the deposit as unauthorized. This sometimes occurs when the employee disputes the amount or the bank has fraud protections. You must obtain a new direct deposit authorization form from the employee before reprocessing.
Error: “Payroll Tax Withholding on Paycheck Does Not Match Expected Amount”
Federal or state tax withholding is calculated differently than expected. This can result from outdated tax tables in QuickBooks, incorrect W-4 information on the employee’s profile, or a wrong filing status. Go to Employees → Get Payroll Updates and verify employee W-4 data.
ACH Return Code R03 — No Account Found at Receiving Bank
The bank account number doesn’t match any account at the receiving bank. The employee likely gave an incorrect account number. Obtain an updated voided check or bank letter, correct in QuickBooks, and reprocess the payroll.
Direct Deposit Stuck at “In Transit” for More Than 2 Business Days
The deposit may be held by Intuit for review (common for large or unusually different payrolls), or there’s a processing delay at the receiving bank. Check for alerts in your Payroll Center. Contact us — we can check the ACH status directly with Intuit’s banking team.
Error: “Direct Deposit Reversal Rejected by Receiving Bank”
The employee’s bank declined your reversal request — most commonly because the funds are no longer in the account. You cannot force the bank to honor a rejected reversal. Work with the employee directly to arrange repayment of the overpaid amount.
Payroll Confirmation Email Not Sent After Direct Deposit Submission
Notification emails are sent to the company admin and employees (via Workforce). If missing, check your spam folder, verify employee email addresses in QuickBooks, and confirm Workforce notifications are enabled. Resend the Workforce invitation if the employee hasn’t set up their account.
